SignificanceHyperspectral dark-field microscopy (HSDFM) and data cube analysis algorithms demonstrate successful detection and classification of various tissue types, including carcinoma regions in human post-lumpectomy breast tissues excised during breast-conserving surgeries.AimWe expand the application of HSDFM to the classification of tissue types and tumor subtypes in pre-histopathology human breast lumpectomy samples.ApproachBreast tissues excised during breast-conserving surgeries were imaged by the HSDFM and analyzed. The performance of the HSDFM is evaluated by comparing the backscattering intensity spectra of polystyrene microbead solutions with the Monte Carlo simulation of the experimental data. For classification algorithms, two analysis approaches, a supervised technique based on the spectral angle mapper (SAM) algorithm and an unsupervised technique based on the K-means algorithm are applied to classify various tissue types including carcinoma subtypes. In the supervised technique, the SAM algorithm with manually extracted endmembers guided by H&E annotations is used as reference spectra, allowing for segmentation maps with classified tissue types including carcinoma subtypes.ResultsThe manually extracted endmembers of known tissue types and their corresponding threshold spectral correlation angles for classification make a good reference library that validates endmembers computed by the unsupervised K-means algorithm. The unsupervised K-means algorithm, with no a priori information, produces abundance maps with dominant endmembers of various tissue types, including carcinoma subtypes of invasive ductal carcinoma and invasive mucinous carcinoma. The two carcinomas’ unique endmembers produced by the two methods agree with each other within <2% residual error margin.ConclusionsOur report demonstrates a robust procedure for the validation of an unsupervised algorithm with the essential set of parameters based on the ground truth, histopathological information. We have demonstrated that a trained library of the histopathology-guided endmembers and associated threshold spectral correlation angles computed against well-defined reference data cubes serve such parameters. Two classification algorithms, supervised and unsupervised algorithms, are employed to identify regions with carcinoma subtypes of invasive ductal carcinoma and invasive mucinous carcinoma present in the tissues. The two carcinomas’ unique endmembers used by the two methods agree to <2% residual error margin. This library of high quality and collected under an environment with no ambient background may be instrumental to develop or validate more advanced unsupervised data cube analysis algorithms, such as effective neural networks for efficient subtype classification.

Significance: The polymer, polydimethylsiloxane (PDMS), has been increasingly used to make tissue simulating phantoms due to its excellent processability, durability, flexibility, and limited tunability of optical, mechanical, and thermal properties. We report on a robust technique to fabricate PDMS-based tissue-mimicking phantoms where the broad range of scattering and absorption properties are independently adjustable in the visible- to near-infrared wavelength range from 500 to 850 nm. We also report on an analysis method to concisely quantify the phantoms’ broadband characteristics with four parameters. Aim: We report on techniques to manufacture and characterize solid tissue-mimicking phantoms of PDMS polymers. Tunability of the absorption (μa ( λ ) ) and reduced scattering coefficient spectra (μs′(λ)) in the wavelength range of 500 to 850 nm is demonstrated by adjusting the concentrations of light absorbing carbon black powder (CBP) and light scattering titanium dioxide powder (TDP) added into the PDMS base material. Approach: The μa ( λ ) and μs′(λ) of the phantoms were obtained through measurements with a broadband integrating sphere system and by applying an inverse adding doubling algorithm. Analyses of μa ( λ ) and μs′(λ) of the phantoms, by fitting them to linear and power law functions, respectively, demonstrate that independent control of μa ( λ ) and μs′(λ) is possible by systematically varying the concentrations of CBP and TDP. Results: Our technique quantifies the phantoms with four simple fitting parameters enabling a concise tabulation of their broadband optical properties as well as comparisons to the optical properties of biological tissues. We demonstrate that, to a limited extent, the scattering properties of our phantoms mimic those of human tissues of various types. A possible way to overcome this limitation is demonstrated with phantoms that incorporate polystyrene microbead scatterers. Conclusions: Our manufacturing and analysis techniques may further promote the application of PDMS-based tissue-mimicking phantoms and may enable robust quality control and quality checks of the phantoms.

In the clinically relevant field of tissue oximetry, there is an urgent need to develop phantom-based methods for validation. Physical phantom approaches based on solid or liquid turbid media containing hemoglobin with variable oxygenation have limited capabilities to represent real tissues regarding optical properties, structure and variability. Digital phantoms are an alternative with high flexibility. Rather than physically simulating the process of light propagation, they provide the detector with light signals mimicking the signals detected in vivo. We present a technique to produce digital phantoms for time-domain diffuse optical spectroscopy that mimic arbitrary photon time-of-flight distributions (DTOFs) by creating a time-dependent attenuation. The setup contains a spatial light modulator (SLM) and a set of optical fibers of different lengths corresponding to a stepwise delay. The light pulse entering the arrangement is spatially dispersed and illuminates the SLM which controls the intensity at each pixel. The SLM array is imaged onto the entrance faces of the delay fibers. The amount of photons received by each individual fiber can be adjusted. Finally, the light transmitted through all fibers are combined and fed to the detector of the timedomain instrument under test. In this way, DTOFs of any desired shape can be obtained. For first proof-of-principle experiments to demonstrate the general feasibility of the concept we used a liquid-crystal SLM and a set of four graded-index fibers differing in length by about 100 mm. The tests were performed with a timedomain instrument based on time-correlated single photon counting, with picosecond diode and supercontinuum laser sources and a single-photon avalanche diode as well as a hybrid photomultiplier as detectors. This large separation in fiber lengths allowed the performance regarding amplitude and temporal shape to be assessed for each delay independently. The generation of arbitrary DTOFs was simulated by realizing various patterns of target amplitudes. Temporal position and width of the measured pulse profiles for all fibers were in agreement with the expectations. Amplitude linearity was reasonable while the contrast between highest and lowest amplitude values was not yet satisfactory. Steps of further development are discussed.

As hyperspectral imaging (HSI) sees increased implementation into the biological and medical elds it becomes increasingly important that the algorithms being used to analyze the corresponding output be validated. While certainly important under any circumstance, as this technology begins to see a transition from benchtop to bedside ensuring that the measurements being given to medical professionals are accurate and reproducible is critical. In order to address these issues work has been done in generating a collection of datasets which could act as a test bed for algorithms validation. Using a microarray spot printer a collection of three food color dyes, acid red 1 (AR), brilliant blue R (BBR) and erioglaucine (EG) are mixed together at dierent concentrations in varying proportions at dierent locations on a microarray chip. With the concentration and mixture proportions known at each location, using HSI an algorithm should in principle, based on estimates of abundances, be able to determine the concentrations and proportions of each dye at each location on the chip. These types of data are particularly important in the context of medical measurements as the resulting estimated abundances will be used to make critical decisions which can have a serious impact on an individual's health. In this paper we present a novel algorithm for processing and analyzing HSI data based on the LASSO algorithm (similar to "basis pursuit"). The LASSO is a statistical method for simultaneously performing model estimation and variable selection. In the context of estimating abundances in an HSI scene these so called "sparse" representations provided by the LASSO are appropriate as not every pixel will be expected to contain every endmember. The algorithm we present takes the general framework of the LASSO algorithm a step further and incorporates the rich spatial information which is available in HSI to further improve the estimates of abundance. We show our algorithm's improvement over the standard LASSO using the dye mixture data as the test bed.

Flow cytometry has been instrumental in rapid analysis of single cells since the 1970s. One of the common approaches is the immunofluorescence study involving labeling of cells with antibodies conjugated to organic fluorophores. More recently, as the application of flow cytometry extended from simple cell detection to single-cell proteomic analysis, the need of determining the actual number of antigens in a single cell has driven the flow cytomery technique towards a quantitative methodology. However, organic fluorophores are challenging to use as probes for quantitative detection due to the lack of photostability and of quantitative fluorescence standards. National Institute of Standards and Technologies (NIST) provides a set of fluorescein isothiocyanate (FITC) labeled beads, RM 8640, which is the only nationally recognized fluorescent particle standard. On the other hand, optical characteristics of semiconductor nanocrystals or quantum dots or QDs are superior to traditional dye molecules for the use as tags for biological and chemical fluorescent sensors and detectors. Compelling advantages of QDs include long photostability, broad spectral coverage, easy excitation, and suitability for multiplexed sensing. Recently, novel surface coatings have been developed to render QDs water soluble and bio-conjugation ready, leading to their use as fluorescent tags and sensors for a variety of biological applications including immunolabeling of cells. Here, we describe our approach of using fluorescent semiconductor QDs as a novel tool for quantitative flow cytometry detection. Our strategy involves the development of immuno-labeled QD-conjugated silica beads as "biomimetic cells." In addition to flow cytometry, the QD-conjugated silica beads were characterized by fluorescence microscopy to quantitate the number of QDs attached to a single silica bead. Our approach enables flow cytometry analysis to be highly sensitive, quantitative, and encompass a wide dynamic range of fluorescence detection. Quantitative aspects of the proposed flow cytometery-based approach for measurement of the QD-based biomimetic samples are discussed.
